How do you adjust the message alert volume?
Also can I use some custom mp3s for the message alert?

The ring volume (settings/sound&Alerts) controls ring tone & message alert levels and yes you can use mp3 for custom alerts.

the Music folder but if you upload them via BT the phone places them there automatically |

the ringtones folder is ok too. you can't find them from the message alert settings menu? try highlighting the file in the file manager then click More\\Use\\Message Alert |

To select a message alert, go to the last item in the list of message alerts (i think it defaults to "Bullseye"), and the right softkey turns into "replace" instead of "play". Then you can select any mp3 from your music/ringtones folder to use.
edit: yeah, it's probably easier to do more->use->message alert in the file manager
