there r 2 matrices...
and he went into shock becuz he was so convinced this was the real world
it's like when morpheus said in the first movie "u cant show the matrix to anyone before unplugging them, the shock might kill them"
by putting them into that matrix, they r controlling those who know of the existence of the first matrix..
making them believe that what they r doing affects everything
just like humans who r not unplugged believe what they r doing affects stuff
