Hi, I'm going to do a master reset as I'm having memory card corruption problems. Could someone please tell me how to do a complete backup including contacts, messages etc?

download myphoneexplorer... it can backup your contacts and messages...

Is there a program to backup java applications and settings also ? Pure copy/paste from memory stick doesn't work unfortunately

Well, it seems that it's possible to backup settings and data of java apps but it's not easy, bellow is example of backing up Opera Mini settings and bookmarks, you can try with other apps also it may work:

Files we need are on memory stick folder MSSEMC\System\ams\java\db they look like j6b0007a9b305a77f14c8c067cd41285759c8a1dc0.d and we are interested in two first letters, in this example it is j6 which tell us it is database file of 6th application in the phone, counting from up to down.
So copy it and save it to PC. Next time you do master reset, install your favourite app and start it and put some basic settings in it, eg. make bookmark in opera mini and exit it. Go to db folder and notice it's name, you must delete it but firstly copy it's name (rename/copy) then put your backup file there and change name (rename/paste).

doesn't MyPhoneExplorer allow you to backup java applications etc. ?

Well, not if it's a .jar.sest encrypted file or DRM protected anyway.
It appears that shuffling the file around your phone may decipher the encryption which you can then backup.
